That is because most of what is the Alamo today wasn't the original Alamo.

A good part of it was destroyed by cannon fire during the battle and afterwards Santa Ana had what was left burned. Over time the locals carted off the useable stones from the mission for their houses and other buildings.
The only truly original part of the building is the facade around the main entrance.
